I'm looking at buying the Arlo video doorbell. My current doorbell is recessed about 2 inches from the main exterior wall, yet flush with the wall the door is on.
Is there a way to shim it so it is flush with the main wall?

There's no reason you couldn't shim it appropriately (maybe with longer screws). Hardware stores sell both wooden and plastic shim sets for cheap. Just use multiple shims in alternating directions to keep the overall thickness flat for the doorbell.
