Morning, I currently own the arlo wirefree camera system. I recently purchased the arlo pro 2. Can I run both systems separate from one another or do I have to sync the arlo with the arlo pro 2?

There is no limit on the number of bases in any account level ( nor location ) tho you are still limited to the total number of cameras on your level. ( or make a new account with passwor/email )
So the answer is YES
You can leave the Arlo cams on the original base , but remember they will be separate systems in that each will have to be armed , etc on their own ( tho the cams all appear in the same app/prgm )
** I find it is easier to create modes, schedule if the system is split into like inside/outside with two bases **
Or you can move the older system to a vacation home if wanted as location is not an issue either.
