This is normal. When you use a base, the mode controls the base (and everything connected to it).
And creating custom modes is the path you need to take. You need to identify what combination of cameras you want enabled at any given time, and create a mode for that combination. For instance, if you want all the outdoor cameras enabled at night, but not the indoor cameras, then you'd need to create a custom mode that only includes the outdoor cameras. Then you can schedule those modes, or use geofencing (in addition to manually selecting them).
I agree that this can be cumbersome, but it's the only way.
