My only option is to mount my camera inside a window frame looking out in to the yard. I understand the motion sensor will not work through a window, but will I still be able to see what is outside through the window?

Yes. It's the IR part that won't work, not the visible light. Of course, you'll have to use live view to do this so remember that spec battery life is based on 5 minutes usage per day.
